چکیده

MOTIVATION Prediction methods are of great importance for membrane proteins as experimental information is harder to obtain than for globular proteins. As more membrane protein structures are solved it is clear that topology information only provides a simplified picture of a membrane protein. Here, we describe a novel challenge for the prediction of alpha-helical membrane proteins: to predict the distance between a residue and the center of the membrane, a measure we define as the Z-coordinate. Even though the traditional way of depicting membrane protein topology is useful, it is advantageous to have a measure that is based on a more "physical" property such as the Z-coordinate, since it implicitly contains information about re-entrant helices, interfacial helices, the tilt of a transmembrane helix and loop lengths. RESULTS We show that the Z-coordinate can be predicted using either artificial neural networks, hidden Markov models or combinations of both. The best method, ZPRED, uses the output from a hidden Markov model together with a neural network. The average error of ZPRED is 2.55A and 68.6% of the residues are predicted within 3A of the target Z-coordinate in the 5-25A region. ZPRED is also able to predict the maximum protrusion of a loop to within 3A for 78% of the loops in the dataset. HTP: a neural network-based method for predicting the topology of helical transmembrane domains in proteins

In this paper we describe a microcomputer program (HTP) for predicting the location and orientation of alpha-helical transmembrane segments in integral membrane proteins. HTP is a neural network-based tool which gives as output the protein membrane topology based on the statistical propensity of residues to be located in external and internal loops. This method, which uses single protein sequen...

بررسی تمایل مجاورت اسیدهای آمینه با یکدیگر در مارپیچهای آلفا

In order to study the tendency of amino acid neighbors in helical structures, proteins with known structures were carefully analyzed. The studied helical positions: N , Ncap, N1, N2, N3, N4, M, C4, C3, C2, C1, Ccap, C and their doublet counterparts: N Ncap, NcapN1, N1N2, N2N3, N3N4, M1M2, M2M3, C4C3, C3C2, C2C1, C1Ccap, CcapC were carefully analyzed. The propensity for all amino acids i...

In Silico and in Vitroinvestigations on cry4aand cry11atoxins of Bacillus thuringiensis var Israelensis

In the present study we attempted to correlate the structure and function of the cry11a (72 kDa) and cry4a (135 kDa) proteins of Bacillus thuringiensis var israelensis. Homology modeling and secondary structure predictions were done to locate most probable regions for finding helices or strands in these proteins. The JPRED (JPRED consensus secondary structure prediction server) secondary struct...

Arabidopsis leaf plasma membrane proteome using a gel free method: Focus on receptor–like kinases

The hydrophobic proteins of plant plasma membrane still remain largely unknown.  For example in the Arabidopsis genome, receptor-like kinases (RLKs) are plasma membrane proteins, functioning as the primary receptors in the signaling of stress conditions, hormones and the presence of pathogens form a diverse family of over 610 genes. A limited number of these proteins have appeard in pr...

Are membrane proteins "inside-out" proteins?

One of the central paradigms of structural biology is that membrane proteins are "inside-out" proteins, in that they have a core of polar residues surrounded by apolar residues. This is the reverse of the characteristics found in water-soluble proteins. We have decided to test this paradigm, now that sufficient numbers of transmembrane alpha-helical structures are accessible to statistical anal...
